Two stage is great if you can afford it and you have a thermostat that can control it properly. Think of it as having two settings for your furnace, warm and hot.

If the house cools off a little, it will heat it back up with stage 1 (warm).

If you come home from work and turn it up from 65 to 68, it will kick on stage 2 to hear your house up quickly.

The advantage is stage 1 keeps the temperature more consistent so you don't feel hot/cold/hot/cold as the furnace kicks on and off.

The 3 stage was about $700 more, including the thermostat. We figured it’s worth it given we’ll have it for 15 years. So far we’re happy it. The old one we we’re definitely getting that hot:cold back and forth.
