Maybe like it's gravity waves or radiation that makes the ship vibrate, thus producing the sound. Also getting cold in the ship could be the heaters breaking or the oxygen escaping or something.

Edit: Gravity waves are probably not the thing, my sci-fi has been getting to me these days
