Off the top of my head, here are the more important ones.

Pokémon Sun and Moon DEMO - Gives access to Ash Greninja (and is free).

Pokémon Crystal - The only game in the series right now with access to a legitimate Celebi. (Can be shiny hunted too)

Those are the only ones I can think of with exclusive Pokémon in them. Other then Pokémon Bank and Transfer I think that's it.

Yeah I remembered that when I tried this morning had to go out and get the points card and redeemed it on my switch so I could use it on the 3ds

If you want to trasnfer Pokemon from previous generations before X and Y you absolutely need to get Pokemon Bank and Pokemon Transporter ASAP.

Other choices without modding:

Mega Man X3, Earthbound and Castlevania Dracula X. All three of those games are exceptionally expensive on their own if you want the originals, though they are all available on Switch through compilations.

EDIT: Mega Man 5 on Gameboy. Also exceptionally expensive but unlike X3, this one isn't in a collection anywhere. Same with the rest of the GB Mega Mans and Mega Man Xtremes however GB5 is a standout as it's own original game instead of a lite version of the console varianta.

Pokemon Crystal, I think the Celebi event is unlocked so it's worth it for that. Also with Transporter any Pokemon from RBYGSC can be moved to Bank then Home.

I have Pokémon bank and transporter already downloaded I was going to buy a pass today then realised when the eShop shuts down the service becomes free to use. I was gonna get pokedex 3d pro but I thought it was a waste seen as though I have Pokémon home on my phone and switch

Also I already have RBYGSC absolute classics

Bank will be free but everything suggests that Transporter is not going to be available for download following the shutdown so if you don't have it now you need to get it before it's too late.

Rhythm Heaven Megamix. If I remember correctly, the game was shadow dropped on the 3ds eshop and there's still no physical version.

Rhythm Thief and the Emperor's Treasure. This does have a physical rrlease but had VERY limited stock so the eshop is one of the only ways you can get it without having to gamble with ebay.

Harmoknight is also a good eshop only game made by Gamefreak around the time Gen 5 was released.
