This may be a dumb question, but why does it look like there are two groups of tall buildings with a gap in between? Which neighborhoods are we seeing?

You’re looking at the back bay neighborhood in between.

Downtown and Back Bay are what we're seeing. The gap is probably the rows of historic brownstones in between and the Common. This is due to air rights above the turnpike making it particularly attractive for developers to build large buildings in the Back Bay area.
