Employers have to pay per application and if there are a lot of applicants they are not pulling all the applications, they are only choosing from a select few. By messaging them you are letting them know you aren’t going to be a waste of their money when they pull your application because that initial contact has already been made letting them know you are a real person, really interested in that position and not someone who is just mass applying to a lot of jobs never intending to actually follow through with an interview.
Edit: This is specifically through indeed (see title). If you can message them this means the employer is open to receiving messages if they weren’t this feature would not be enabled.

This is very dependent on the employer. I’ve worked at places that will automatically trash any applications that “go around their system “ because they paid a lot of money for it and have to prove it’s value.
It also proves you can’t or won’t follow directions.
